My customer would like to design an application with a 48VDC/50A input, converted to 2000VDC/1A, and then converted to 200VDC/5A after a long wire. In addition, is there a more suitable chip recommendation?

Full-bridge converters may be better. The input power close to 2500W, so no IC is suitable as external MOSFET drivers are required. Depending on the features you need in addition to the power conversion, you may actually think about a DSP solution. For analog IC, LM5045, or UCC28951, can be your options.
You may consider to use multi-phase or parallel input (or master slave) since your input side current is quite high. UCC28951 has master-slave mode, LM5045 has frequency sync.
