I see a very large variation in duty cycle on one of my rails. The load is constant, but the duty cycle varies between 14% and 27%. See attached screen dump from GUI. What could be the cause of this variation in duty cycle?

There could be a number of reasons for this from layout to the configuration.
I don't see anything radically wrong with the configuration that you provided but I tried adjusting the compensation slightly, could you try the attached file.

If this fails to improve the operation could you connect to a live board with the GUI, open the design page and select the Measured radio button (instead of Model) at the top near where it says Power Stage - Rail #3 under the Bank 0x1 - Regulation tab. Then press the Measure button and the GUI will measure the actual loop response of your system. If for some reason the Measure button is grayed out you will need to re-Import the project file so that the design info is present, measurement capability is inhibited without this for some reason.

Your configuration didn't improve the duty cycle variation. I ran Measure and it completed fine, but that didn't solve the problem either. Project file after measurement is attached.
