When 54V is applied to the output of LM5050-1 and 48V is applied to the input, the IC's VS pin fails in a short mode when the input 48V is dropped to 0V. I measured the waveforms of each pin and found no surge voltage, so I am not sure why it broke. I would like some advice.

When Input is shorted to ground, it may create transient and damage the IC.
Please share the schematic that I can refer to.

I have reviewed the diagram you provided. I have confirmed the VGS of the MOSFET, and the MOSFET was not being driven when the IC failed. Therefore, I do not believe the phenomenon described in the provided diagram is occurring. I am attaching an excerpt of the relevant part of the circuit diagram.

The sharing of waveforms has been delayed.
I have attached the waveform where the failure event occurred.
I believe the IC failed at the moment the VS pin dropped to GND.
The VS pin of the failed IC was short-circuited to GND, and the 1Ω resistor installed in front of it also failed.
We would appreciate your confirmation and advice.
