I have a misunderstanding regarding your suggestion to "route all differential pairs on the same layer." In the example layout, I noticed that half of the SS lines are routed on a different layer, even though it is possible to keep them on the top layer by swapping the polarity. Is there a specific reason for this design choice?

Due to the surface mount connector, its no possible to route all signal properly without overlapping, as seen in the highlighted regions. This is why vias are need to go under the connector and back up to the pad.
A better suggestion would be to route all differential pair on the same layer as long as possible. This improves the inter-pair skew tolerance and helps with proper impedance matching between all pairs. If need be we can perform a layout review on your future design to confirm that the layout is sufficient for high speed transmission.
