The difference of TPS2041BD and TPS2041BDR is same with TPS2062D and TPS2062DR? (changed "Current Limit with Peaking" to "Flat Current Limit")

Your understanding is correct. The difference from 41BD to 41BDR is similar to 2062D to 2062DR.
