If the system performs the MPPT SCAN while charging, the charging process will be temporarily interrupted. For the full panel sweep, the device needs to find the open circuit voltage, which means that the device will stop current completely. The sweep will also pass through different power levels of the solar panel, which will limit the output power for charging.
I recommend looking at "Figure 8-6. Maximum Power Point Tracking," "Figure 9-12. Max Power Point Tracking (MPPT) Full Panel Sweep," and "Figure 9-13. Max Power Point Tracking (MPPT) Perturb and Observe" in the datasheet to see the full effect of this.
