I would like to know if shorting Vref to ground will cause any damage or if there are any long term reliability concerns. I would like to use the Vref to shut down the PWM chip.

Pulling VREF to ground is not a recommended shutdown procedure. The short circuit current on VREF is specified as 35mA; current at such a level for any sustained amount of time will cause localized heating and compromise the robustness and reliability of the device. Don't do that.
The COMP pin is internally limited and pulling COMP to ground will result in zero duty cycle with no adverse effects on the device. Pulling COMP low is the preferred shutdown for this controller.
