wish to change half of the EVAL’s to 12V output voltage instead of 5V.

Should I change R1 and R2 only? (Current limit of ~1A will be fine with me).

    Yes. Also please check the rating of output capacitors. Please note that the frequency is proportional to the output voltage so I would suggest changing the RON resistor proportional to VOUT to keep the frequency unchanged.
