I've been following the SLUA700 guide to design a +/- 3.3V supply using the UCC28722. In my case would I design for Vout = 3.3V or for Vout = 6.6V?

This depends on how you are configuring your fly back converter.
It your +/- 3.3V outputs if you are using two separate secondary windings with separate rectifier diodes you would use 3.3V.
If you are attempting use one rectifier diode and center a tap secondary you would used 6.6V
Are these outputs going to be equally loaded? It is better for cross regulation if they are.
