Will bq40Z60 work with 2P4S cell configuration?

You will need to set both bit 0 and bit 1 of the DA Configuration register to 1 for a 4S configuration. If you're using bqstudio, click on "Data Memory" then "Settings". The DA Configuration register will be under the Configuration tab. Page 151 of the technical reference manual could be useful to you: www.ti.com/.../sluua04c.pdf.

The CC0 and CC1 bit in the DA register are only for the number of cells. For all 1P4S, 2P4S, 3P4S,... CC0 and CC1 are set to 1; but how does it tell it is 1P4S or 2P4S?

The device does not discretely distinguish between 1P, 2P, etc. However, you will want to adjust your Qmax cell values accordingly (capacity specified in your battery datasheet multiplied by the number of cells you have in parallel).
