Yes you can use the TPS54061 in that fly buck configuration. You will need some load on the non-isolated side for the isolated side to regulate properly. It is not easy to calculate the minimum load. If you are not going to use the non-isolated side, then you should configure it as an inverting buck boost. Essentially a fly back in that case.

And, I want to know that the difference between isolated and non-isolated DCDC converter in TI. If the non-isolated can application to Isolated, how to choose a suit chip for my design.

Some devices like TPS5401 are specifically intended for non-isolared buck converter applications. It may be possible (and is possible in this case) to use them in other topologies. They may not show up in searches for alternate topologies. Other devices such as LM5021 are specifically designed to operate in isolated converters.
