I Have a charger designed with LTC4100 IC. I verified it worked with BQ20Z45 IC. The charger would not charge and anc communicate with BQ40Z50 EVM board that I purchased.

Charger with ltc4100 and bq40z50-r1 is work with one restriction.
Are your have pullup resistors between sda/scl and 3v3?
Try read in ltc4100 register ChargerStatus(address 8'h13)
your should see AC_PRESENT=1 (if have valid external voltage from adapter) and RES_*=0 (if temperature in normal window)
