My customer asks if the TPS54260DGQ is a drop in replacement for the TPS54160DGQ?

Yes, they are pin for pin. But some specs are different, including current limit, the error amplifier gain, and power stage gain. The last 2 parameters will affect the compensation network response.

The 40V version of either part (TPS54140, TPS54240) is a better replacement, if the customer can operate at 40V.

I looked at the datasheet for the TPS54240 and TPS54260, and other than the voltage I don't see a difference, If you don't need the higher voltage, can the TPS54240 handle spikes and ground bounce better?

As far as spikes and ground bounce both TPS54260 and TPS54240 should offer the same performance. Only the maximum voltage is different.
