Can VSEL be toggled during operation? If so, is there a frequency limit that would affect stability of the device?

Yes, it can be changed. It is intended to change the DC operating point of the DC/DC.

What is the concern with frequency? What is the application? Maybe there is a different way to achieve what you are trying to do.

I just found the analog dimming app note so I think that is a better way of approaching this.
