I want to use this chip as boost driver for LEDs 6V 3A. Can you please tell us how to drive the output current using PWM?

Do you mean you want to use it to realize PWM dimming so that the current flow through the LED is a pulsed PWM current?

TPS61088 as a current stabilizer, dimming with a microcontroller.
