Tool/software: TINA-TI or Spice Models
can anyone help me figuring out why the responses are coming this way of the circuit? On changing duty cycle of pwm no effect on any of the parameters is seen.

Apology for the delayed response.
When I tried simulating your testbench, I found that the mosfet was not behaving properly. SW node was actually fixed at ~41.7V. That's why you were not able to see any cghange at output even if you were changing EN pin voltage. I believe mosfe got shorted and VIN directly appeared at SW node after the drops in its path. Please find snapshot for this below.
I replaced the mosfet with the mosfet from the released TINA-TI model of LM3409 and then it started working. Please find snapshot below for this.
