Hi Anjana,
If I remember correctly, I programmed the MSP430 uC directly in the system, because the blank uC keeps outputs in three-state, and the hardware is designed in order to stay OFF when the micro stays in three-state. To be sure, I would nevertheless program the uC separately and insert it in the system (in my prototype I have a daughter board), then it is possible to re-program it or debug it even when the converter is on.

In theory it is not necessary to follow "first programming and then solder on PCB" procedure, but I suggest to program it in advance and then solder it to the PCB, or, if you want, you can solder it in the final application and disable the power stages, PFC and DC/DC, to avoid any mis-driving, during the programming.
