Yes, you could perform balancing during charge or discharge as determined by your MCU although during discharge is uncommon. It is common for many systems to only balance during charge as that is when current is flowing to the batteries or during idle since that time is the least IR drop on the cell path and the best time to get an accurate measurement of the voltage.
