May I know what's your application that need so wide input voltage range? For boost converter, it's suitable to step up the voltage, but hard to regulate 5V from Vin=12V. I wonder if you're willing to use a SEPIC or buck boost converter.

Is there only a super capacitor supply for your system? And the voltage range change from 12V to 1V with SuperCap discharging? If not, are you willing to share your system block diagram? It should be easier to understand your system with that.
And what's your load? I'm confuse about 3.3V or 5V. Neither is ok or dual output or you want to change the output voltage during the operation?

The Vin range is so wide and the system will be much complex. (We could do that, but not recommend.) Could you check the spec of the super capacitance. And better to share the system block to me.
Besides, boost is a converter focus on " step up". It means the popular usage is Vin less than Vout.
