If I wanted to use just an external switching reg to power my microcontroller and not use the LDO at V3P3, is there anything special I need to do with the associated pins? Specifically V3P3, VCTL, and BAT?

Hi JP,
The V3P3 is used for internal circuitry. Since you will not have an external load on V3P3, you won't need the external regulator transistor. Connect VCTL to BAT as indicated in the data sheet BAT must have a filter resistor and capacitor to the top of the cell stack. V3P3 must have a filter capacitor.
