The reference design of using the BQ2000T expects an input voltage of 9-16V and either a single-cell Li-ion or 3-cell NiMH battery pack.

Could the BQ2000T be used or is there a better IC to charge a 2-cell NiMH battery pack with an input voltage of 5V?

Yes, the bq2000/T can be used to charge a 2 cell pack from a 5V source, as there is sufficient headroom (5V - 2 * ~1.7V) to charge the pack with.

Depending on the charge current, a better solution may be a linear charger, such as the bq2002.
