That is barely measuring past -3 V. The most accurate measurement will require a differential probe. I think you will find that if you measure it properly with a differential probe, the negative excursion will be well within specification.

Typically, a resistor in series with the bootstrap cap is used for the EMI improvement by slowing down the slew rate of the highside mosfet. Here you can use the 3.3 ohm resistor of course.
