Absolute maximum ratings of EN pin is -0.3 ~ 6 V, that is no dependence on Vin.
This means that is no problem applying voltage to EN pin without Vin?
In our system, above condition occurs while power-on sequence.

Yes. As long as these pins are below the absolute Maximum threshold, the device will no be damaged. If there is a constraint on the enable pin with respect to VIN, the Absolute Maximum rating table would show its maximum voltage as VIN+0.3V.
