I'm not sure what you mean for separated, one of the documents refers to parallel FETs and the other is using 2 paths, one for CHG and one for DSG.
You should be able to use these documents for references to accomplish what you need.

Steven is correct, you would need to have more custom control on the MCU side and it can be more complex. With FET_EN = 0 the FET_TOGGLE commands can be used but then all firmware based protections would no longer be used.
We do have the PARALLEL_FETS that may be helpful to look into for your application.
