What is the reason for having 2 part numbers and how will we differentiate ordering one from the other besides the device marking? Are both parts in active production use?

The difference is LM5060QDGSRQ1 comes with Roughened lead frame where as LM5060Q1MMX/NOPB has Non Roughened lead frame
