When used the ADS54T02EVM, J4 and J5 connect the 50ohm termination to GND, and reference input is 100Mhz, but the channel2 has noise like below, but if changed the 100Mhz to 200Mhz, the noise would be disappeared. I am wonder what is the reason?

The ADS54T02, in order to meet the export control for wideband application, can only output high resolution samples briefly.
Most likely for 200MSPS case, you have briefly enabled high burst mode with 12-bit output. Most of the time, it will be in 7-bit operation
With 7-bit operation, the noise due to quantization is higher, and therefore, this may be the reason that you are seeing high noise.

This depends on how the customer configures the ADC. Please ask the customer to provide a screenshot of his GUI configuration so we can advise better
