When I set the number of pulses on the TDC1000 to 16 pulses, a few pulses get out, and then there's a gap, and then a few more pulses get out. Does anyone know why there is a gap?

We're using the Olympus PF2R-10. When I drive the transducer with the dev kit, I don't see this problem. We see this problem on our custom circuit board. From what I can tell, the circuit is identical, and we are setting the registers in the exact same way in software. Clearly something is different, but I don't know what, and at this point I don't know where to look.
