I don't understand how to read the pinout that can be seen in the Pinmux (seen in the image below). I want to know the pinout of J5 and J6 ports but I don't see how the 2 are related.

Currently Pin mux tool is supported for IWR1642 device, J5 and J6 are the connector in IWR1642BOOST board.

So, how can I get information on the J5 and J6 ports? I need to be able to use them but I don't see any examples on how to do that.

Pin mux is a tool used for the IWR1642 device, not for the Board. Hence you will not find any details about J5 and J6 ports in the pin mux tool.
In IWR1642BOOST board J5 and J6 connectors are present you need to review which signals you could bring it out (Through above connector) using the pin mux configuration.
For example SPI port in the device is pin muxed as I2C port and UART port (As shown below) and that comes to J6 connector.
With the help of Pin mux tool you could override this pin mux configuration your desired choice of your application.
