We are designing the product's PCB in which another MCU is used as the application controller which flashes IWR68343 via SPI. In this case, is it OK to simply ignore N5 and N5 pins and just connect to the four signal lines of SPIA?

Tom,
I guess you are referring to N5 and N4 balls right?. Primary booting of image requires UART pins through N5 and N4 balls, Hence you need to provide option for UART host, then you could perform secondary boot loading from SPI interface.
