Since the TS5MP645 need special PCB process, the customer want to use TS3DDR3812 in both DSI and LVDS application, is it ok to use it?

Is the problem the BGA package or the multilayer and vias recommended for the routing?
What voltage and frequency ranges would their LVDS and DSI signal that would go through the TS3DDR3812 have? If your voltage and frequency lie within the recommended specifications of the device you should be fine to use it.

Yes, the vias need blind via and buried via, it's high in cost.
the LVDS and DSI they used is 1.8V, it seems there is no resitricion in datasheet on that, can you help to have a check?

If the signals are only going from 1.8V to 0V than this should be fine. As you highlighted the multiplexer can only pass through signals from 0 to Vcc and the supply voltage should be 3.3-3.6V
