Is below concept available? If not, Do I need to add magnetic at RJ45 connector on additional board?
I concern that signal after magnetic is floating so this signal is likely to exceed TS3L501E operation condition. Let me know your opinion.

While i'm by no means an expert in setting up ethernet systems I can tell you what i've seen others use. So, typically when in Ethernet applications, to keep signal integrity and simply bias the signals, i've seen people use voltage central tap transformers.
Additionally, here's an App note I found looking through TI's website on biasing 10/100 base T. For 1000 base t, you could just do the same for the extra lines. 
There looks like there's some biasing examples in section 2.1. This would happen to the signal before coming into the TS3L501E and the bias you apply to the tap would need to be enough to pull it up to the minimum voltage recommended for the TS3L501E (0V). So as you mentioned before, 2.5V biasing would be good here.
