CCSv4 real time mode issue for C2000

JTAG interacts with the digital section of a device, therefore I expect it to be connected to the digital ground and avoid noise propagation to the ADC. Although the F2802x control card schematic diagram seem to have a common ground...

The fact the emulator does not keep a connection for long periods is probably tied to noise or interference, therefore you could check if buffering the JTAG signals can help. Check the pages below:
