I just tried to create the pru_io/empty projects for LP and SOM respectively. Same problem/difference in their syscfg GUI. I diffed the two syscfg files and saw that the LP project had this line that the SOM project didn't:
pruicss1.AdditionalICSSSettings[0].$name = "CONFIG_PRU_ICSS_IO0";

I tried to add that line to the SOM project, but when trying to open syscfg GUI, I got this error:

Error loading example.syscfg
Would you like to re-try in compatibility mode?
