Trying to understand debug configurations

You can configure this in the debug configuration (under the 'Target' tab 'Launch Options') so that it will apply to that debug launch or you can preserve this setting for all launches when you change it in the 'Debugger Options -> Generic Debugger Options' under the 'Launch Options'  and select 'Remember My Settings'.

Yes. You can do this from the 'Program' tab and assign a different out file for each CPU (use the 'Device' drop-down menu to select a CPU. See slide 44 of: http://software-dl.ti.com/dsps/dsps_public_sw/sdo_ccstudio/presentations/CCSv5_Tips_&_Tricks.pdf
