Tools-> ON-CHIP Flash -> shows Zone 1 settings as all 0xffffffff. But, in project -> properties -> debug -> Flash Settings -> Zone 1 shows security codes that look like program data

The above quote is very true. Did you check with the values on CCS Uniflash too?

This appears to be another bug in CCS5.4, regardless of Uniflash. I changed the data back to all 0xffffffff and haven't seen any recurrance. It appears to be a minor issue.
