CCS4.1 Import Existing CCS/CCE Eclipse Project

I'm using CCS4.1 beta to import Stellaris projects from standard installation location c:\Stellarisware. When I select "Copy projects into workspace" I expected to get copies of all the files copied into my workspace. I'm receiving errors during this import, dialog box titled "Managed Mek Project File Error", "The managed Make project file for project qs-scope is missing". I'm also getting multiple errors with dialog box "Initializing Macros", "Some macros being imported from ... already exist with conflicting values. Choosing to overwrite existing values may render projects non-buildable ... "

I can't build any of these projects, getting a lot of errors. When I look at properties for some of the files in the project list, I see that the path is given, and "type" is shown as "Linked File", and the resolved location seems to be wrong - it is essentially the path of the workspace with the latter part of the pathname of the original file location along with - (does not exist). When I look at the file structure outside of CCS using explorer, most of the files were never copied from the original project, and it seems like the files are still considered linked files. Am I doing something wrong here, or has anybody else noticed this behavior before?
