Read program memory of loaded board

This is not possible with CCS. The best you can do is dump the contents of a specified memory range to a file.

Would this be dumping the contents of memory to a file on my computer? Or some file on the board?

Are there other options I may not be aware of - either other software tools or being able to connect to the target still through a debugger without changing the current program?

UniFlash has an option to export contents on the target flash to a file on the host side. See http://processors.wiki.ti.com/index.php/UniFlash_Quick_Start_Guide#Graphical_User_Interface

After launching the debugger manually, it should be possible to get the debugger to verify the contents of the existing target flash by using Run -> Load -> Verify Program and select the .out file to compare against the contents of the target flash.
