optimizer assistant

When running the optimizer assistant, I have a project where I have selected certain files to be excluded from the build, but the optimizing assistant includes them, and thus conflicts occur.  How can I tell the optimizer assistant that certain files are excluded from the build without removing them from the build entirely?  Ie: is there a way to have optimizing assistant aware of excluded files?

    Do you mean that, when the optimizer assistant goes through the multiple rebuilds of the project with the different optimization settings, it ignores the excluded files? If so, I have not been able to reproduce this behavior. 

    Are you able to share a project and/or further details to help us reproduce and analyze this issue?
