I frequently copy a project, than do some modification and recompile it. I have a following problem: I copied a project and modified it. If I load it in RAM configuration I can see the changes that I just did in hardware, PWM changes the frequency. But If I switch to FLASH configuration it loads the configuration of copied unmodified files. I cannot track how it happens.

First I would make sure that the modified source files are part of both build configurations. Then ensure that both configurations have been rebuilt after the modifications were made.
