With a risc of not understanding what you actually want to do....
I have CCSv4, don't know how much difference there is from 3.1 but anyway, this is how I would do it:
1. Build my application with a linker command file specifying flash as program memory
2. Create a target configuration for the XDS510 and DSP
3. Switch to "debug mode" and connect to your tagret (In CCSv4 this would be Target->Connect Target
4. Once connected, Load your app (in CCSv4 Target->Load Program)

You first check whether CCS3.1 on-chip flash programmer can support F2806, which should support F2812. If yes, you can use the plug-in tools, F28xx on-chip flash programmer to program the flash (Tools->F28xx on-chip flash programmer).

CCS3.1 on chip flash programmer is supporting to F2806/08, F2810/11/12.
but i am unable to find option for on chip programming. ( Tools->>on-chip flash programmer.)
is it like that once we must have to add linker command file for flash and then this on-chip flash programmer will highlighted in Tools manu.

I'm not sure why the flash programmer is not showing up under the tools menu. I am going to move this to the code composer forum to see if they have any ideas.

Darshit - The C2000 flash programmer does not come with the default CCS 3.1 installation. You need to install an additional plug-in:

I know that Matlab supports CCS 3.x so it should be possible. I don't have much knowledge beyond that. You should contact The Mathworks support for more help.

Target support is available for many members of the C2000 family through MathWorks Target Support Package and Embedded IDE Link tools.

I am struggling with the issue to find the 'on chip processor' in the tools in CCS3.1 version. I downloaded the flash programmer that supports TMS320F2812 and put that in the CCS3.1 folder.
How will I get the 'on chip flash programmer' in the tools menu in CCS3.1

I had downloaded Flash Plugin and installed in machine with CCS 3.1. After installation of plugin you will be able to see and access the "on chip flash programmer" tab under tool.

I had checked link for plug in. I was downloaded plug in for V3.1 and its working fine.
What is your specific requirement ( which version are you use for CCS and also for which controller?)
