Hi I am making a design based on the PMP23287 reference design. There are numerous jumpers on the board but I can't find an explanation of what they do or where they should be set?

J8 is to disable/enable dithering (for EMI)
J9 is jumped if you want to disable automatic MPS (maintain power signature). This is if you want to keep the PSE connected at no/light loads after negotiation.
J10 is jumped if you want to process the PSE power capability through serial code (PWM) off TPL. Or traditionally, by processing TPH/TPL/BT. This determines what power allocated by the PSE after negotiation.
J11 jumper is just if you want to visually look at the power negotiation by looking at the LEDs. You can leave it open to minimize the output power.
Let us know if this helps. The datasheet has a lot of the pin description/options to help understand whether to pull them high/low/floating.
