You are right that SwitcherPro is giving errors for TPS54231 design with the inputs you specified. The loow phase margin error is mainly because of the poor output cap selection. We understand that our output cap selection algorithm needs to improve and we are working on that. The low gain marging is because of inaccurate compensation. We are working on that, too.
For a workaround, you can change your output caps to ceramic cap, probably in qty more than one. This will improve your phase margin.
To improve gain margin for your specific design, i will ask an applications engineer to suggest changes in your design.
