WEBENCH® Tools/TPS54061: high Die temp alert - but Tjmax can according to data sheet be up to 150C..

You are correct. According to Datasheet device should work up to 150 degC. And hence the Webench will fail the design if device temperature goes above 150 degC. In your case this is just an alert which Webench produces for 125 degC (not an failure) giving message that we are operating at higher temperature, however Webench allows the design creation for this case.
