CC2651R3SIPA: Watchdog does not reboot device unless it is powered off after programming

I am using a custom board with a CC2651R3SIPA. It has batteries so once it is assembled, it is not powered off. I noticed that if we update the software using our CJtag connection, if the watchdog is triggered, the device will hang and not reset. If however, we pull power from the board and repeat the test, the watchdog works fine and the board reboots. Since our devices are fully assembled before programming, and we cannot pull power on them easily, is there a way after programming the MCU that we can have it do a hard reset or make the watchdog work properly without a power cycle?
