CC2640 standby current draw inconsistency

CC2640 4x4 custom board, BLE stack 2.2, TI RTOS 2.18, XDS00 debugger, CCS 6.2,
SmartRF Flash programmer v1.7.2.
 
When programmed using Code composer studio, the board shows a standby current draw
of 1-3uA (measured using a high precision multimeter in series with a 10 Ohm resistor and
power supply to the CC2640). But when the same hex files are programmed
through the flash programmer, the standby current draw goes up to 0.5mA.
 
What are some reasons and possible solutions for this inconsistency? Any setup issues?
This has to be fixed in order for the boards to go to production. Is there anything else that
can be done to track down this problem? If the DK needs to be used, please provide the
example project to try, I have not had success with current measurement on the CC2650 DK.
