The LMP8358 uses the standard SPI format to communicate. Sending 0x003b should set the gain to 100x and the compensation to 1xx. Note that this needs to be sent as one group of 16 bits (the CS pin goes low only once), not two groups of 8 bits …

Your understanding of the common-mode is correct. It's the average value of the differential input signal, or the DC value of each input pin when there is no stimulus. Keeping this at Vcc/2 or 1.65V is ideal.

If you have the LMP8358, the bridge, and the reference all connected to +5V, the easiest change would be to change the value of one of the 10k resistors connected to the LMP7701 positive input to make that point 2V.
