This device does not work well at the lowest supply voltage; it looks as if the datasheet deliberately avoids to make any guarantees.
I recommend to switch to the SN74AXC2T45.

As I know, the PCIe Ref clk voltage is based on 1.8V, which means that you need to have a level shifter for translating to 3.3V; maybe SN74AXC2T45 would work for operating at 100MHz.
