I am assuming "the waveform" is PoE+ and PoE-. This looks like the basic waveform on the cable while the PSE is waiting for a valid detection. So your device is not giving a valid detection.

If wanting to OR at the secondary, you can take the 12V input and buck down to 5V and use TPS2120 to mux the 5V rail. The 5V solution I recommend on the PoE side is the TPS23758 in which you can copy the EVM design.
