When one of the input goes below zero or negative, what is the output state?
See section 2.9 of the LM339 application note. In short, this exceeds the absolute maximum ratings, and can damage the device. The output state is undefined.
As Clemens stated, the output can invert or randomly change state when an input is forced below ground (-0.4V or more) - even if there is still a large differential input voltage.
To drive the input that far below ground requires a lot of current(>50mA) - that is not normal operating conditions.
Per the appnote, if negative voltages are expected, a series current limiting resistor and external clamp diode are recommended.
