If the analog FSR is set to +1V peak-to-peak differential, can you confirm 1 LSB, i.e. the ADC sensitivity is 1/2^12 = 1/4096 = 0.244mV?

Correct. 1 LSB will equal VFS/2N. VFS is referring to the VIN_FSR max. If the FSR is set to 1Vpp-diff using FM(14:0) fields, then the VIN_FSR will be 1Vpp-diff. In your case, with 1Vpp-diff, then 1LSB = 244.140625µV-diff.
